It originated from Earth in the 19th century, and was available across the Federation. On Deep Space 9, root beer was served at Quark's Bar, and became a favored drink of Nog after he was accepted at Starfleet Academy.
Quark and Elim Garak both despised the "vile" beverage, considering it a metaphor for the "insidious" pervasiveness of the Federation.
