The novel The Big Good-Bye mentioned Trinity Church, a church in Manhattan in New York City. (TNG: "The Big Goodbye")

Mrs. Carmichael, an inhabitant of 19th century San Francisco, had some acting experience from being in church play when she was a lass. (TNG: "Time's Arrow, Part II")

In 2367, Doctor Noonian Soong mentioned churches as one of the old things that humans found fascinating. (TNG: "Brothers")

The building was only seen in the background and not explicitly identified as a church, but since it looked like one, and the colony was explicitly said to be designed to mimic Scotland, it can be assumed this building was set down to either mimick a church or functioned as one.
