"Black sheep" was a derogatory colloquialism meaning an outsider or one who was different in a way of which others disapproved or found odd. This could have been someone who had been shunned by others, or one who had chosen to be an outsider, due to actions and aims that separated them from the rest of the people or "flock".

Guinan once recalled a fond relationship with her uncle Terkim despite his being the black sheep of her family. (TNG: "Hollow Pursuits")

According to the Star Trek: Deep Space Nine Companion, DS9 is often referred to as the black sheep of the Star Trek family for a variety of reasons, chiefly the stark contrast in setting (a space station as opposed to a starship) and rich plot development (as opposed to self-contained episodes, cf. alien of the week).
